When you customized the template, an editable copy was created in the
folder you selected next to the "customize" button. In a stock CMF
site, there is only one folder, "custom", which can accept these
editable versions; the others are "proxies" for directories on the
filesystem.
In the ZMI, visit 'portal_skins/custom/main_template'. You should be
able to edit the template there using the ZMI, and also via FTP or
WebDAV if your Zope is configured to run those services.
