Maybe. IIRC, there were performance issues with using setupSkin
as you describe. I don't remember what the issue was exactly.
With CMF 1.3.1 or later, you should use changeSkin instead.

An easy way to check would be to uncomment this line in your 
zope.conf, and then restart:
#    suppress-all-access-rules on
