Hmm, so i fiddled with a few seemingly insignificant things. Packed the database. Flushed the cache, and so on. And suddenly (unexpectly) the root folder was showing up again... Damn. I mean, hurray! I only wish I knew why. And i'm disappointed in another way because i was looking forward to some interesting answers regarding manipulating the ZODB at low levels. Oh well.
