One solution could be to use mod_rewrite. Create a RewriteRule in your httpd.conf which rewrites any URL http://mydomain.com/site1 into http://mydomain.com/zope/site1. It is not a virutal host. It is running under the same domain.

Also, it is not clear to me how to set up two or more "sites" within a single Zope server.

Have you tried with virtualHosts and ProxyPass in Apache ?
